I think you may have forgotten to convert your books after you've changed the cover in the metadata option of Calibre before transferring them to your eReader.
Well, I'm glad you managed to get your problem fixed. I've heard that Kobo eReaders have allot of problems with regards to their hardware and firmware updates.
It is very strange, I have only ever had Kobo's, my first one has died but all the other ones are refurbished and haven't had any problems, I really think there is a glitch between Calibre and Kobo this time, but whatever it is, I got my covers back. Love my covers, it damned near killed me to not have them.
